Како ствари стоје са резултатима:
- На бази анализе VCF фајла, а захваљујући Синиши Јерковићу и Зденку Марковићу, дошло се до одређених информација значајних за I2-PH908, али о томе ће Милош на теми о I2-PH908 хаплогрупи,
- Лабораторија Dante Labs је послала кратак одговор на упит за BAM фајл у правцу да треба наручити хард диск на који ће га они снимити и послати поштом:
"VCF files (~150 MB) are easily downloadable from your account. While FASTQ and BAM files (~100 GB each) can be delivered via a 512 GB HD. You can purchase one here: https://www.dantelabs.com/products/500-gb-hard-disk-containing-your-raw-data". Цијена је 59 евра.
- Y Full прихвата само BAM фајлове:
"Hello! Thank you for order! Unfortunately the BAM file is not available by link."- Неколико различитих опција ми је предложио Албан Лаука са албанског ДНК пројекта, а док чекам одговор из лабораторије могу ли они да ми издвоје ипсилон хромозом и обезбиједе линк за преузимање. Албан каже да је он то јесенас тражио, али да није ишло. Ево шта он још каже:
"- You can try to upload the whole file and let YFull cut it. I have never tried this, but I have read somewhere that one person did it.
- You can pay $50 to YSEQ and send it to them. They offer a cloud space where you can upload the >100Gb file. They will split it, analyze it, give your paternal and maternal haplogroups, and then make smaller files available for download. They might do all this in a week.
- There are also free web services that do this, such as https://sequencing.com/big-yotta-file-uploader. Costumer service is probably not as good as with YSEQ, since it's free.
- Another way is to get SAMtools and cut the file yourself. To upload to YFull you only need the Y chromosome information. But to use SAMtools you need to operate Linux. If you know how to do that, it is not too difficult."- Посљедњу опцију ми је предложио и један члан Фејсбук групе Y Full:
"The tool you need is called samtools. It's easiest to use on a *nix-based operating system, but there are reports of success with the Windows port known as Bow. I've not used it myself.
The command line argument you need is:
samtools view -b [input.bam] chrY chrM > [output.bam]
This simply views the file in binary mode on chromosome Y and the mtDNA. The ">" operator redirects the output into a file instead of your screen.
